For questions that need to be answered verbally by the child (for example in the Problem Solving area), would not yet be the appropriate answer for a 2.5 year-old that doesn't speak yet?

Yes, those items should be scored not yet. However, if the child is using non-verbal communication to answer the questions, you can count those responses.
